种子 (zhǒng zi) is the general word for 'seed', used for any plant seed. 籽 (zǐ, HSK7) is more specific, often referring to small seeds inside fruits (e.g., watermelon seeds). 种子 can also be used figuratively (e.g., 'seed of an idea'), while 籽 is only literal.
