导弹 (dǎodàn) refers specifically to a guided missile — a weapon system that is steered toward a target. It differs from 火箭 (huǒjiàn), which is a rocket (a projectile driven by rocket engine) that may or may not be guided; 火箭 can also refer to a launch vehicle for spacecraft. Both use 枚 as a measure word.
